Master Document or Template Fragment?

Investigating the reporting abilities of EA I got a little confused:

I understand both Master Document and Template Fragments enable creation of report with different sections based on different templates.

What is the difference, though, and what is more recommended?

Master documents are used to create full documents. Template are used to create sections of the document. Fragments can be used to create parts of a template. So its kind of composition like this
Master Doc - contains one or more model document. Used to create docs with different formatted sections
      Model Doc - uses a templates. Used to create a document in a consistent format.
            Fragments used by templates to create. Used to extend the capability of a template. i.e. use SQL to query the whole repository rather than just a package.

So if you want to create a full document with sections formated in different ways then use master documents. On the other hand if you want to create just a table of elements from a package then just use a template.
